I've given subentities custom AIs before. It works, to an extent. They don't get assigned a "mother", so any message to group won't get to them.

Otherwise, they work as expected. I bet the minesweeperAI would be perfect for them.

The "illegal_goods" list is read when the Universe is init(). There aren't any functions to re-read it or change it (that I can find in the code).

I'd do the same bit as you contemplated for blowing up the shipyard in Assassins. If the player jumps out of system -- galactic or witchspace -- he's a fugitive for "failing to answer a system distress call" and "extreme cowardice during a system emergency". Then he's a fugitive....

I forgot about the relative time thing. But I'm not too worried about lag: Xpilot, SubSpace, and even World of Warcraft (for a 3D example) all manage to keep a reasonable playing experience even with servers in remote locations. Of course, I know the secret: you're not seeing things instantaneously....

The problem is that the rock hermits, behemoths, and other docks are randomly generated, and so the game can't depend that they'll still be there when you reload and restart. System stations are guaranteed to still be around, so we can reload from there.
