Considering that you are using the fuel scoop to pick up cargo, I am thinking it would get routed to the fuel system. Which would dump contaminants and process the quirium (if any) but that's just my take.
Given the way star-jelly.oxp currently works that would be a little tricky. Because they are spawned as ordinary asteroids, neither the game engine nor an OXP script can distinguish them from rocks.
