I'm thinking of resetting the mission right now and starting from scratch. I have looked at my save game and at the OXP, but not knowing JS or the save game format, couldn't really find what to do.

First, lets decide what behavior is most sensible from a gameplay point of view, then lets explain it away. FWIW I think the ship should mass lock, otherwise there is a world of confusion about what happens when a player cloaks, and it may make it too easy to escape from a battle thats going badly ...

The interior of the tardis is configurable in layout and size (in one Peter Davidson episode, they had to jettison some rooms for a reason),
so the answer could change over time.

You're not going to find a hacker outpost unless you find a hacker viper first and torment him some with your laser to reveal the location of the hacker outpost. Only then will it become visible to your advanced compass.
