Confirmed A_C. I was able to repro it with a mine instead of a missile.

Sorry Chaps,
I know that bug for a long time. But I was using that to cheat in a way. If the selected pylon based equipment is not a misile, You can target an entity far a way.
As demontrated below.

Even if a bug has been present for a long time it is still a bug.
It may be found by someone else and squashed any minute.
Therefore it's generally better to report bugs than to exploit them.

Edit: Actually, it is your save game, not the Imperial Courier. I changed the ship in the savefile to a standard Cobra and got the bug again.
ident_engaged
must also be set to true when a target is set for the player by script? The system in not well prepared to have a target with ident_engaged
set to false. Lost targets are explicit only evaluated when ident_engaged is true. (Or for missiles with a target)UPS-Courier & DeepSpacePirates & others at the box and some older versions

Edit: Because Vortex has 5 swicthable misille bays, I can cary up to 50
