Is this actually a Mac problem? Is someone successfully using the simple Debug Console (pySimpleConsole)?
I have created my own Debug Console in Java. It has proven to work on Linux and Windows. Just on the Mac we experience the exact same problem you do. Maybe we can gang up and investigate some more?

And in the development version it is just typing ⌘L to access the current log.
Is this still true? Does not seem to work on mine, but then I'm having problems with the debug Console...

Remember we tried to reconfigure your Oolite to connect to the external debug console (and with that to the Nexus)? It should have deactivated the builtin debug console hence you perceive it as problems now. I do not recall what exactly we changed, but it is likely still in place.
