I used y to cycle through to the last one and used it. I returned to a station and bought a plain standard missile to fill the fourth slot.
When I saved the game it saved with 4 standard missiles attached.
I did the same thing again but after buying the fourth missile, I used one of the custom mines and replaced it with a custom mine of the same type and my save file correctly showed 3 custom mines and 1 standard missile.
