"Changable system icon configuration for showing information such as economy, species, government, etc"
I think just colour-coding the systems (red to blue) would be more appropriate to perceive the info on government or economy. In this case, the connecting lines would have to be changed to white or gray, since yellow would be used the in the red-blue coding range.
In this case, the colours will show one info type at a time (gov, economy) not all of them.
The idea is the configurability. If you want what you have described you can. Yes the colour of the lines will be configurable too. (not that I see an issue (yet) with colour of the systems compared to the line. I think they will be distinguishable.) As for the type of info displayed that again will be up to you. You can display more than one at a time by having an icon or coloured circle for the system icon and sub icons, smaller and offset (think subscripts and superscripts), or coloured symbols (symbol for one peice of info and colour for another) but generally the more info you put on screen at the same time the closer the zoom will have to be to see it all. (See the icons used by Clym's vector maps to see what I mean.) Colour range will be configurable too. If you want red to blue you can if you want green to magenta or a specific palette you can have that as well.
Well this the aim. Implementation will be the hard part.
Oh, Here are some icons for species I have created:
Edit: changed link to actual image.

Wow I'm liking these images! They could even be used in the actual game on the local systems info screen (short range chart pressing 'i'). Of course too many icons and you wouldn't be able to see the screen...

Ha!
The Human Colonists' woman isn't the Pioneer plate type?
If yes, nice idea
Gratz!
It is indeed her.
I also wanted to get away from the standard idea that the way to represent a species is to always use the male of that species. Which is why I picked her instead of the man from the same pioneer plaque.

Overlaping systems now separate as you move your mouse close to them. This is to allowing you to click on and also get the pop-up infobox for system hidden underneath the overlapping system. Though this repositions the systems this does not affect routing or any properties.
As this is the 2D version of the map the z position of each systems (which was always 16) is now not shown in the pop-up infobox.

Just to inform about version compatibility on the Mac. I now opened it with Opera. On my Mac with Snow Leopard (10.6) it works as you intended. However, using Lion (10.7) not even the systems showed up on screen.
In general, I am not that pleased with Lion and try to stick to Snow Leopard as long as possible.

Hopefully Mountain Lion (the next version) will be better.

For those who want test out the overlap separation feature I just added to the map in version 0.6.1 here are the list of overlapping systems in all 8 galaxy sectors (G4 has 1 pair, G5 and G8 have 2 pairs. The rest have none.):
Interesting in 3D. What next, PG... back-door routes?
If you mean mis-jump routes that is definately an option down the line. I am currently planning out configurable icons and colours for showing system info.

The new Ctrl-Click zoom to system feature is a problem in Opera browser. Due to Opera making use of nearly every keyboard and mouse combination under the sun to be shortcuts to actions when you do ctrl-left click on the systems it opens a save image dialog. It still does the action I intended but opens that dialog too. I have looked at Opera's preferences but I can not see it (left click is equivalent to enter key but they isn't anything relevant in the keyboard shortcuts either, that I can see.). Even if it is there I can not find any info about modifying this via Javascript. (I doubt you can anyway.) I have also tried alternatives such as using alt-click, which is also in use; middle mouse button which doesn't seem to respond.
So I have to say for the time being I can not fix this issue.
