I've often seen non-thargoid ships emerge from Thargoid carriers with the label (alien). Ok I know it's probably unintentional but with a flourish of handwavium they are either ships that have been assimilated "borg"-fashion (or "Cybermen" if you're my generation) or alien duplicates created thing-like to escape and blend in (at least among those with inferior scanners incapable of identifying them)
Definately scope for some kind of OXP backstory methinks!

I also docked with the Thargoid Warship Carrier, and it offered me all sorts of weapons, service to my ship, commodities etc. I know that Oolite thinks this is an ordinary station, but this is a bit too much. Anyone know if Thargoid_CarrierV1.oxp has been updated to avoid it launching Alien police and to make docking a little more realistic. The fact that it would let me dock after threw an energy bomb at it is strange, and it continued firing at me after I launched. (Never could kill it though). If there is no update to this oxp, it goes out.

A little mystery in the game can be a good thing. Even if it begins as an accident of clashing OXPs, there could be some good adventure possibilities in the idea of Thargoids on at least rare occasions flying in counterfeit or captured ships as a sort of "Trojan Horse" move. Logically, the war has been going on for a while, there must be some degree of covert ops going on here and there.
Or how about if there was a very small chance (maybe on a par with a star going nova) that you get to a system and there are Thargoids all over and some weird hostile Thargoid installation is there in place of the main station. A system that has been lost in the war.

I agree, and if the Carrier was just pushing out the "alien" police ships, it would have stayed in my addons folder. It was the docking part that tilted the scales.
