BTW Notepad++ is a damn fine app.
I would guess because the end-of-line characters might not be Windows format so the file will get $crewed. Notepad++ will handle them correctly though.
Something like that yes - notepad apparently can drop in hidden characters which Oolite chokes on. Wordpad doesn't, but Notepad++ is nicer as it has some useful programmer features too.
I do think the name "Notepad++" is a bit of a misnomer though because for most users it's way more advanced than they'll ever need.
I do use Notepad++, but for simpler more notepad-esque tasks I stick with Greenpad (which does support Win/Linux/Mac end-of-line characters, as well as basic syntax highlighting).

I was thinking about the many times I died last night trying to start a fresh commander. It was very traumatic even for an experienced pilot such as myself.
