Not so much missiles, as they're transferred to the new ride when you make a purchase - though you may lose some missiles if the new ship has fewer missile slots than the old one.

That was more the scenario I was thinking of, especially given the proliferation of missile slots in some recent ships.

If you "owned" both ships equipment shouldn't be transfered. Both ships should be at the same spec as last time you used them. You may have upgraded one more than the other, or installed passenger bays in one as you use that ship as a taxi service. Whilst the other has military shields and military lasers as you use that one for bounty hunting.

dont some commanders feel a bit *wimpy* runnin around in behemoth battle wagons ... err like sledgehammer to crack nuts :?

...which is why Behemoths never were meant to be available for players. They're the Navy!
