Does this mean that they're dependent on the system you're in?

Yes, some systems have stronger nebula effects than others. Presumably because the said systems are physically closer to the nebulas themselves.

Do you have clearskys.oxp installed? It does what it says on the tin to speed Oolite up, but will reduce / eleminate nebular effects.
