Jump to the system mentioned following the QUiCKEST route (multiple short jumps are much faster then 1 long jump) , NOT the shortest route.
Once there, go witchpoint - planet - station route, that route gives the best chance to find it.

If you mean the "ship has gone to other system" message only showing at loading and not at docking, that is a bug indeed.
The fact the ship you search does jump to another system if you dally with getting there does feel realistic to me.

Yes. The point is: If I save the game and reload, there shouldn't be a difference to continuing directly. But in this case there is, if I continue then I don't get a message (and I have no clue if the ship moved on or not), if I save/load then I get a message that the ship has moved to a different system.
I also have an UPS mission where the system to go is some string like ups_planetnumber (don't have my Oolite at hand). There is a planet with a marker on the map, hope that's the one.
