In Windows, I normally find that pressing shift after you've clicked on the batch file (when the DOS box appears, or else Windows can end up running all sorts of other files in the directory as it applies the shift to your click) and letting go once the batch file has launched the main Oolite window (the one that the game runs in) is enough.
Indeed there have been one or two occasions when the spinning Cobra didn't actually appear until I released shift...
