Yes, I just tested in the console by typing:

manifest.gold = 499

and your cargo is still empty. Than:

manifest.gold = 500

and you are using 1 ton of cargo space. Than launching, selecting gold (Shift-R) and than dump the gold container. You now have 499 gold in stock, meaning that the container was just filled with 1 kg of gold. The remaining 499 is in the safe and can't be dumped.

I figured there was a limit to how much precious metals and gems I could carry, but I haven't ever reached it. I should really keep my eye on the levels then.

To be precise: 127 units is the max any station can hold (or accepts from traders). Thus, if you dock with a station that has already 126 units, you can sell precisely 1 unit. And this applies to all commodities, not only Gold.
