A thought: if there's no way of preventing some of the ships from getting "stuck" in ABORT, is there some way I could get the AI to recognise a long delay (and thereby get it to switch states in such cases?).

Point taken. I guess I was hoping that someone with experience of using these kinds of images could have said "You're being overcautious" or "Actually, this is an odd situation - I would steer clear". On balance, I think I'll just leave it.
