you can hit "g" to free-transform, that should also work on the unwrap panel after you install it can should be able to click "use old settings" (or something like that) personally I use blender 2.69 (newest from their site http://www.blender.org/download/ ) although rumor has it...

to me it looks like an extra object, try going in object mode, selecting it, and deleting it.
sometimes artifacts like this are left after some separation and smoothing of areas (which sounds like what you did).

might want to be a bit careful with "ace_ship" names, as far as I'm aware Ace/56 used them for his ships, so people who have both installed may come across some problems.

aside from that it's a great looking ship, nice work

or of course you have anaglyphic 3d (red-blue),

as I don't have a 3d monitor I often use it to play games like skyrim (where snow looks incredible) I must admit that I havn't tried it with oolite,
